This plugin allows you to add discounts per payment methods.\ Just set an amount (fixed or percentage) to the payment methods you want to give discount and is ready!\ You can also display a custom name for each discount. Discounts will be shown on cart and checkout. This plugin works only with WooCommerce 3.0 or later. Contribute You can contribute to the source code in our GitHub page.

Activate plugin and you will have 'WooCommerce Simple Payment Discounts' settings link under WooCommerce tab. Set amount and discount type against payment method list.
